What is the best defense to play against a team with a two Halfback set?

That depends on the formation the two halfbacks are in. If they're split, one could assume the opponent is favoring the flanks, and I would suggest a 5-2, unless your insanely strong at LB, then I might go with the traditional 4-4.

4-3 or at max 4-4 5-2 is not a good idea in this game at ALL.

It really comes down to the people you have. Personally I tried out 3-4 and started loosing games. Changed back to good ol' trusty 4-3 and started winning more games again.

yes 4-3 vs 3-4 comes down to personnel 5-2 only works at the lower levels. a good offense should eat up a 5-2 defense.

I've had success for the last 2 seasons against almost any offense with a 3-3-5. Against a strong running team I'd probably switch it to a 4-3 though.
