I know it may seem simple but how can i improve player energy. . do i lower the training regime and or rest the player from games. . all my players are now less than 100% and I cant seem to bring them back up. .?

Training intensity is the only thing that affects energy level. How much a given level affects energy is told in Help/FAQ section.

Yes. Keep it on "very low" for a few weeks and you will get the levels back up again.

I've never seen a change in performance during games when I trained very low. I don't believe it effects performance, only training intensity.

If a player has high levels of stamina does that mean they can train at a higher intensity for longer or does stamina only have an effect during games?

No, stamina affects how long a player is able to maintain his performance in a game. Low stamina = weak 4th quarter(maybe even 3rd).
Each player has an individual energy drop/raise during weekly training update for a random amount depending your training intensity.
