I just started the game, so I am not sure how important position is versus the skills.

I have a QB with 13 int, 3 passing and 3 vision
I also have a Kicker with 19 int, 7 passing and 7 vision.

Would I be able to use my kicker as QB if I want to? Would that be better because he has better skills? Or do I have to use the QB for it?

Same goes for almost all positions, aside from 3 players, all my players have out of position skills, like my running back is a good TE, whereas my CB is a great running back and all that.

So do I look for the position first, or can I make my kicker QB and my CB the RB and so forth, changing their positions?

With a new team, yes, it is recommended you move your players around to positions that better suit their skills. If you play them in enough games at that position, they will eventually change positions on the roster. (When their position rating at the new position becomes higher than the position rating of the old position).
There are some good sticky threads and announcements in the center for rookies section that have a lot of good information for new owners. Some of it may be a bit dated now, but most is still relevant and even the dated stuff should give you a general idea of what's going on.

A good early tip, if you are playing against bot teams, set your offense to 90% run. You'll beat most bots with that offense, even now.

I have a newbie question about player skills. So why some skills are colored in BLUE, and others colored in BLACK? Does this mean that blue colored skill can grow, and black colored cant?

It's simpler than that. Black is for 1-4. Blue 5-9. Yellow 10-14. Green 15-20.
In terms of what skills can grow, you can see this on the 'Training details' tab (requires a Supporter account I believe)

Do we have to pay attention to the height and weight of a player when setting the up the line-up. For example; I have players that can play as OLs but they are too small for that position and vice versa; I have a 6'4" and 410 lbs that I could put him as FS. That's certainly impossible in the NFL.
Again, is it important or relevant to match players height and weight with their positions?

Size and weight only matters if the implementation of BMI ever was made.

From my experience, size does not matter in the sim. A team of Gnomes could win the Cup or even come second in TD.

The quick answer... I wouldn't even pay attention to height and weight at this point. If you are in a mostly bot league (most new teams are), then set your lineup and run the ball 90% and you will win most of your games against the bots as you develop your team to prepare for human opponents in later leagues.

A bit more detailed answer...
Height and Weight affect BMI. BMI affects speed and strength. If speed or strength has a red circle w/ a question mark inside beside the skill number, then that skill is being affected by the BMI. BMI effects were suppose to be implemented during the last update several years ago, but we really don't know that actually happened. (Or I don't know for certain anyway, others may)

If it has been implemented, then that is the only way height and weight will affect the game. And even then, it's not really the height and weight that would be the concern, but the BMI.

As SrednaD said above, a team of short players will play just as well as a team of tall players. Position rating and skills are what matter.

I know that in the rule book it says that players can go above their maximum talent level in non-physical skills.
But, this case also applies for the physicals (Speed, Strength and Agility) ?

Yes, that is good to know. I found a player with red cap at 9 means i'm " lucky"
But can they go over once they reach the red cap?
