I were several times in minus. Nothing happened to my players. Yes, I was not able to call scout reports, was not able to bid on transfer market, but that's it.

If you're a new team and you're near $0, you should make sure you've reduced your roster size to what you really need and make sure to book friendlies at large stadiums (to maximize cash generation). Not sure there is much else you can do. Probably don't need to be paying many doctors either.
