I've decided I want to alter nearly all of my players positions. What's best way of doing this with minimal disruption? If I start training them in positioning will they be learning where I want them to go or where computer has them at present? Should I just keep playing in my preferred positions and accept I'll struggle for a while? Am in a division with 9 bots so hopefully experimenting won't disrupt my season

players change position only by playing in that position. My advice is take advantage of the all bot lineup and make a run at it playing all of your players where you want them to be. odds are you'll start killing the bots with regularity due to the bots not setting lineups.
Tried to find the answer to my question - couldn't, so: is it known what happens to natural role in case that one plays in Offence & Defence at the same match? As i know in case of Offence/Defence & Special Team the only last counts. Is it true?

It would probably depend upon which position was played most. If the player is mostly on offense, then that's where his natural position will be. Same for defense or special teams.
Your best bet would be to decide where you want that player and let him play there 100% of the time. It'll help that player's effectiveness and your team's chemistry.

incorrect. it depends on what position is calculated last. we only know that special teams is last as of this point. offense defense has not been detailed yet. sorry to evade with a non answer but total playing percentage has no relevance.
