Unknown... until our players are better, at least good enough that we can track typical or expected stats from them it is impossible to know exactly what the penalty is, we only know that there is a penalty. The game designers won't divulge this information and want us to figure it out for ourselves.

It doesn't seem to be too much, as many teams still win when playing players out of position.

In fact, when deciding where to put everyone, I didn't even look at their secondary positions, but I'm 2-0. So while there's a chance they won't play as well, I've seen nothing to make me believe that it's major, at least at this stage of the game.

Okay thanks.

Why the position rating got lower for some payers after a game ?
For exemple after my friendly game :
Position : WR Player : Blachon (natural position OL) Start : 2stars --> End : one star and half.
Does he should not improve hhis position in WR ? So why it's getting lower ?

those are game ratings and not positional ratings. They reflect the players actual performance better and they decrease due to the loss of stamina over a game.
