Can someone explain to me what these are for and how you collect them?

Just there for show, you collect them by playing away friendlies in different countries. For example, a friendly at an American team would get you the USA flag, a French team would give you the French flag, etc.

You get a country's flag when you play an away friendly match in that country.

Yeah, they don't really mean anything besides looking pretty on your team page. You can beat up on a bunch of new teams and collect a ton of them. If you want to do that, that's great. IMHO flag collection really should be your last objective when playing friendly games.
