Today I had my first game. I spent 3 hours before the game setting the formations and the orders, but for some reason it didn't follow them at all. For example, the guy I had set as my WR was my QB the entire game. Has this happened to anyone else?

And you have to make sure you 'submit' your orders and not just 'save'. It's a little confusing. When you 'save' a formation you're saving it to be recalled at a later time. When you 'submit' a formation you're telling the game what formation to use for that game. Also, when you 'load' a pre-saved formation you still have to hit 'submit' or it will not take.

also watch out for injured players and players on the TL. I made that mistake once
